Cutting corners on Remapping

My 2.0-liter TDI Tiguan was remapped at Turboworks recently. However, the Cat [catalytic converter] was never taken out. With this upgrade, all the other dealers inform me that it is standard procedure to remove the Cat, especially at the price I was quoted. My car's engine light is on all the time now. They quote me a significantly higher amount than the initial quote to fix the issue now?
